Thousand is a small number for Mangento. It is designed to handle much larger amounts :-) Speed may vary depending on hosting and site optimization, but if you are asking about 1000 products - Magento will handle that amount in a glance.

Crazy people selling their products and don't read the question. No, Magento performance will implode on itself, 10s of stores it becomes complex, 100s and it's for some seriously specialist consultants, 1,000s sites and your hosting will be more than your revenue.
I will agree with @CreativeWest on this matter, you I don't think you will be able to have thousands of stores on one Magento instance. Mangement would be near impossible, and running rules and indexes across all these stores will be next to impossible, especially with the current CE versions indexers.
Depending on your resources, you could create a sort of setup allowing you to run multiple stores with multiple database of the same code base. But i belive the server coast would go up dramatically.

I got confused, I thought author meant 1000 products, or categories, etc... Are we really talking about 1000 stores within one Magento installation? Theoretically it is possible - but it will need extremely powerful hardware to run.

Yes, I am asking about 1000 stores within 1 Magento installation, i know thousands of product can easily manage any ecommerce framework.
Not going to be possible, some architects who design the solution we use needed 180+ country support with Magento, technically you need 180+ stores, so they had to refactor the code to handle it as performance with 150-200 stores causes everything to grind to a halt.
Unlikely but you would need to speak with a senior architect as the indexing system is more efficient in EE. It them comes down to the exact business scenarios but as it sounds like you want a marketplace you would need separate the frontend from the markeplace admin anyway, hence the need for people who have done this type of thing. Regardless you are going to need a very special hosting environment, we know they exist as they developed the architecture we use but it's via via via so don't have the direct contacts.
