You can assign cross- and upp-sells from the Magento admin panel (Catalog > Manage Products > Particular Product).

You need to use cross selling/up selling on checkout page/product page, there are couple of modules that are handy, the one AMAsty mentioned is very good, that i used personaly, another one is of FMEExtensions.
