Multi store impact on server
Hi,
if I create two new stores one for France and one for Germany, I have a .com site as the base, in English,
is there a difference in impact on server if I choose 'sub domain' route, rather than 'folder'?
So de.mywebsite.com rather than mywebsite.com/de ?

No, there's no impact when it comes to resource usage or performance.
There's one benefit of going with the subdomain route though, which is the ability for you to have each subdomain in their own account (assuming you have a control panel which isolates each account) and this will improve security greatly.
