Flat Tables uses default layouts

Hi,

Trying to investigate why a site is running slowly and some advice was to use flat tables for categories but when I do this and re-index the site still loads slowly and the default layout is used (with the standard Magento poll displayed)

There seems to be no advice anywehere and the only piece I can find is someone who is having the same issue:
