Choosing which top level category is submitted to sitemap

All of my products fall under 2 main categories, Shop by Brand, and Shop by Category.  How do I determine which one is submitted to the sitemap?  I added in the Shop by Brand category today and I noticed that it changed the url in the sitemap for evey product I checked on our site.
