I downloaded 2CE and was creating a local repo for learning and sandbox development. When adding the source I get the git error that indicates that there are .git folders and files in the archive I downloaded. I would suggest removing .git and .gitignore from /update to fix this issue. Unless, of course, it is there on purpose.
