My online shop (Magento 1.7.0) sometimes goes without any doing of me in maintainance mode. It creates a file maintainance.flag in the system root.
What could be the reason and how can I prevent this from happening?

Perhaps it happens when you deploy updates from git. I've seen repositories where there's a maintenance.flag pushed.
I did not even touch the onlineshop, while the maintainance.flag was created.

Are you running your Cron? How frequently this is happening? Tell us more details.
Maintenance flag can also be created when you install a new extensions Or "somebody" installs a new extension -- because of latest wave of hacks, it's good idea to check out your user list. Perhaps you have uninvited guests.

There is a chance that your site has been compromised.
Did you schedule backups within Magento?
Your store will also be put into maintenance mode when the backup generation is running.
