do you have experience with the patch for Enterprise edition? does it use same patch as the community edition?

Patch SUPEE-1533 is the same and SUPEE-5344 differs.
However i would recommend you to download them and apply from My Downloads section of Enterprise account.

we have installed the security patches to root folder of our magento website ,but we are getting following errors while executing the shell script files.

After i used this patches my pament methods are not showing anymoren in the frontend?

Did you make sure the patches you have installed are the compatible with your Magento version?
What Magento version you are using? Do you have installed both the patches?

And my hoster patched the following files:
PATCH_SUPEE-1533_EE_1.13.x_v1-2015-02-10-08-18-32.sh
PATCH_SUPEE-5344_CE_1.8.0.0_v1-2015-02-10-08-10-38.sh
