I get the error message:

First option is: conflict with other applied patches.
Second possible: you have modified core files.
Try check it with pure magento.

I was also wondering that I have installed the SUPEE 5344 and 1533, successfully I believe. I still however get notifications on Magento backend reminding to install these to patches. Just wanted to confirm that these messages are sent to everyone, right? So I'm not getting them just because the patch has not been successfully installed somehow.

You need to mark the message as Read to stop getting notification.

@tonionatsu As @theMageComp mentioned, you'll need to mark the notification as read for it to stop disiplaying. You can use https://shoplift.byte.nl/ to check if the vulnerability is still there.

And .. they have been sending several notifications .. further confusing clients ... once cleared out it should stop.
