We have a set of products that are configurable products where one of the child product’s sku is the same SKU as the main product sku. This is how the configurable product was built and maintained at our factory and imported into our old site. Our new site is a Magento site. Since Magento requires an unique sku per record, is there any way that you can think of where these products can be imported/created in magento without renaming either the main product sku or the child product with the same sku? Please note the child products do have inventory.

If you want to import products in magento site then you will have to manage all SKU code which all should be unique, Because magento doesn't allow same SKU for different products.
To change SKU you can edit product csv which have unique SKU code and then you can easily import your products.

A configurable product has a SKU for 'childproducts' or simple products as they are called in magento you need to have a EANcode those will have to be unique numbers per option.
Simple Products, don't need a SKU but require a EANcode.
