Not sure why you will have the difference? UPS will charge you what you are charging to the customer? Is not you going to ship from UPS and printing shipping label using your account?

 

You can add X$ handling fee on the top of shipping cost if needed. That's how it works.

At the moment, we go to stamps.com to print out the postage/shipping label and there is where we get the different amount from what we actually collected.   We manually enter the data at stamps.com.  We wanted to print postage/shipping labels from within Magento 2.3 but it appears that is not an option.  How else is it done?  What is standard practice?

@msauersmar: You are using 3 different services. UPS and USPS on website and Stamp.com for actual shipment. Stamp.com and a vendor which sales USPS postages. Possibly that is causing the pricing difference.

 

Magento2 by default comes with the ability to print shipping labels from Magento itself now. Follow the below link to setup the same.

You can use a shipping software like Shipstaion to handle your shipping where you do not have to enter any data in the stamp.com. So you can avoid all manual work. Let know if you need an introduction to Shipstation. I can send you a link to sign up.

I have the same issue.  My client's UPS.com account is higher than what magento ups and normal ups charges.  He has been losing money for a while but we just noticed it.  For example, going from 93534 to 92284, a 1lb package (4x4x4), costs the following:  ups.com account about $15+, on magento $9+, on ups rate estimater $9+.  The ups rate estimater/shipper without an account agrees with the magento website.  The ups.com account is the only one different.  It seems magento pulls the amounts directly from ups and agrees with what they charge others without an account.

Would it be possible for you to send the XML Request and response so that we can check it out? Note : Make sure you remove the account sensitive info from there as this is a public forum.

Ideally, the rate difference can come because UPS has many kinds of rates like : 
- Retail rates

- Daily rates

- Rates associated with Shipper number
Can you please make sure that the package which is used to calculate rates in UPS price calculator is the same as the one being sent from Magento? Alternatively, you can try the StorePep Shipping Calculator extension using which you will definitely get correct negotiated rates.
