Marketplace Notification Failed Shipstation side Error?

I'm facing an issue. I got an order having a bunch of items with a credit card used as a payment method. I am using the split-ship mode to ship my items in groups. When I ship one group of items, their status is changed on the Magento side as shipped and invoiced. However, when I ship the remaining groups, their status is not changed, and get a warning from Marketplace that says "Your payment could not be taken. Please try again or use a different payment method. The amount must be greater than zero." What I think the reason could be for this is that when I ship the first group, it waives off the whole shipping amount from the order total amount paid (which it should not because the order shipping amount is a sum of the shipping amount paid for each group of items). Can you please provide any guidance on this issue?
