We have a monthly promotion running on a product range but we want to give some of our loyal customers a stronger promotion that they can get by using a discount code. We want the better offer to override the smaller general offer, but not to double discount. We are currently finding that that we only have an option to not use the promotion code or that it takes both discounts off. Does anyone have a solution for this?

There are not any direct way to better offer to override the smaller general offer in native magento.
But you can achieve this with two promotion rule with same discount code, with different discount and apply conditions on the customer group.
Assign your loyal customer to new customer group.
Hi Martin,
If you have 2 shopping cart price rules, you can set priorities for them. For example:
For the first promotion, you set up a Shopping Cart Price Rule. You set the priority at 3 (a low priority). Let's say this rule is for 20% off.
If the product is $10, when the shopper gets to the cart, it will automatically be discounted to $8.
Then, you proceed to make a coupon for 50% off. You set this as Priority 1 (a higher priority), and set the rule to Stop Further Rule Processing... basically telling the cart that once this is applied, don't look for any priority 2, 3,4 etc. promotions to apply. Just stop here. You'll see that this coupon when entered on the cart page, will bring the price of the same $10 item to $5. Only the 50% off will apply. The earlier 20% off that doesn't require a coupon will not be stacked.
Please feel free to test in your store. Hopefully, this solves your issue.

This sounds like it might work. However the original offer is sent over from our EPOS system using Extento extension. Is there a way of assigning a lower priority to the offer coming from our EPOS. Its more straight forward if both promotions were set up in Magento.
