Our website is www.urbansuite.co.uk
I have been put in the deep end here, 3 day head of IT;
if you search for the same item; HAY MAGS 2.5 SEATER COMBINATION 1 SOFA
1) search 'mags' it is a sofa, doesn't matter what sofa you click on however lets just look at the MAGS 2.5 Seater, all the fabric links at the bottom of the page work.

However
2) if you click on brands > Hay (via icon) > Sofa, the URL is different and the fabric links don't work.

I know why the links don't work, however why is the URL different??
Do I have a setting problem, or a bigger problem??

You are using category name in the product URL when we navigate through category and then product page.
change the below setting in your admin. it will solve your issue.
On the Admin sidebar, go to System > Configuration.
In the left panel, expand Catalog and choose Catalog underneath.
Expand
the Search Engine Optimizations section and set the options:
canonical for categories/products to NO.
- Flush the Cache.
- Do Reindexing.
